Hardware Help please?

I have seem to run into a bit of a bug with my vita pch-2006. After installing henkaku, everything was working fine. Now when I power down the system for more then 10 minutes, I get that lovely blinking orange light when trying to power it on. The only way I can get it to boot up is by taking the vita apart and removing the battery and plunging it back into its connector. I have tried restoring the system, rebuilding the data base, even tested the power down when not using henkaku mode. Nothing seems to help except for removing the battery. The battery is also new, came with the system when I purchased it new last week. I don't even leave it to charge for more than 2 hours if the battery is completely drained. Does anyone know how to fix this pesky issues or what even causes this to happen?
