Ok, so I used ntrboot to install luma and godmode9. Thing is my 3DS is bricked. How do I go about restoring my firmware and keeping my files (Mii's, NNID and saves, tickets etc.)

By bricked, I mean it was bricked before ntrboot, so how do I unbrick now that I have access to luma and godmode9?

Ok, now that I more awake I was able to read your post a bit better.
So you can use NTRBoot to boot into GodMode9 (or Decrypt9) to fix everything. The real issue here is, do you have a NAND backup from before it was bricked? Because IIRC, CTRNAND actually replaces all the files that you want to keep and gives you a clean NAND instead. (please chime in if I am wrong.)

You can still dump your tickets and restore them. I just really hope someone comes back an confirms my last statement. Google is giving me a shrug on this one.
I know last time I did a CTRNAND transfer, my previous games weren't accessible, but that's been quite some time now.

GodMode9 doesn't fix bricked consoles properly. If you use GodMode9 you'll likely get a "could not mount CTR-NAND" error. You have to use Decrypt9 if that happens. So it's easier to just use Decrypt9 in the first place.

Without a NAND backup, doing a CTRNAND transfer is probably your only (reasonable) option to unbrick. So, whether or not games and saves are preserved is irrelevant. However, as long as you backup your tickets, games and saves should still be accessible after the CTRNAND transfer. Some people have reported issues with some or all games not appearing, but this appears to be uncommon and could be the result of human error.

While following this guide and also manually moving saves etc. Godmode9 froze and I rebooted my 3DS. Now whenever I use this SD it freezes. Booting without SD works.

You should attempt to follow the guide I linked to.

I can't if GodMode9 freezes with an SD Card in that just worked.

1. Backup the contents of your SD card.
2. Format the SD card using SD Formatter.
3. Put your files back onto the SD card.
4. Redownload Luma3DS 8.1.1 and put the boot.firm onto the root of your SD card, overwriting it if it's already there.
5. Follow the guide exactly.

This is the most I can offer, since I don't know what nonsense you did to your SD card.
