I know I'm in the minority in loving these games, but I just really enjoyed their touch-screen implementation:

-Phantom Hourglass
-Ninja Gaiden Dragon Sword

But yeah, any of the Castlevania DS games (at least once a year) and Chinatown Wars are always great to revisit. I also absolutely love Valkyrie Chronicles Covenant of the Plume -- one of my all-time favorite games, period. And I'll add:

-the Ouendan/EBA games
-Advance Wars Duel Strike

Ninja Gaiden is amazing, yes. Everyone raves Chinatown Wars. Gotta get to that one, despite GTA meaning little to me.

... If it isn't obvious from the Avatar, I'm revisiting Suikoden Tierkreis to get all the Starbearers by following the Guides on GameFAQs.

My only problem has been the amount of time I need; even if I Bookmark my progress, it's easy to get lost in the progress and I've ended up redoing several times now.

Will definitely need a whole day of undivided attention to not miss the Flags and get all of them.

Also, Infinite Space.
Great game and story for me, but that's the second on my To-Do List because that Guide requires even more time to follow through.

Chinatown Wars just does a great job bring GTA back to (semi) top-down. Considering what most players end up doing with the game, which is just goofing off creating havoc, it just works so well on DS. Looks amazing too for the hardware. Awesome game.

Almost all of the titles mentioned by those who preceded me, miss the main point of the question.
Pointing out that "power games" and "usual suspect" titles should not be mentioned, as specified by the OP, I would like to list some Japanese titles, truly original and unusual (one by category) each of them "fan translated":
-Chou Soujuu Mecha MG (third person action);
-Meitantei Conan & Kindaichi Shounen no Jikenbou (detective adventure);
-Irodzuki Tingle no Koi no Balloon Trip (rpg parody);
-Nanashi no game 1/2 (first person horror adventure);
-Okaeri! Chibi-Robo! Happy Richie Oosouji (third person platformer);
-Culdcept DS (board game);
-Rosario to vampire (anime visual novel).

I urge and challenge you (jokingly) to mention games that really "have flown by the radar"(OP).

As always, forgive my "italenglish". :D
