Well, when I'm in Emunand, I can choose game by pressing select, so I guess it is okay, right?
Nope, Gateway can show this menu whenever it successfully patches the console RAM, be it on emuNAND or sysNAND environment.
When you actually are in emuNAND environment the settings should give you a GW3D string.
To properly set a emunand.
0 - Backup all your 3DS SD files, including a double, even triple backup of NAND.bin, because it'll get formated. Make sure it still have at least the launcher.dat file, the NAND.bin file and any other files needed by your exploit required to launch gateway.
1 - Remove the red gateway cart, enter the gateway launcher. It will stop at the Gateway menu.
2 - Since you already have a NAND.bin file (that I hope that's from your console backup) select the "Format EMUNAND" option. It will make a emunand hidden partition (you'll "loss" 1gb), your SD will only have the launcher.dat file after it.
3 - Copy back all your backup data to your SD (NAND.bin isn't required).
4 - Try launching Gateway again like you normally do, now when you enter the settings the version string should be GW3DS.
Protip, after doing these steps, create a "sysNAND" folder on your home menu before booting the gateway mode, and if it "dissapears" after entering gateway mode you'll know that you're actually on emuNAND even without entering the console settings.
EDIT: The NAND.bin file generated by Gateway launcher is a backup of what we call sysNAND.
Gateway "Format emuNAND" will inject this file into the hidden partition, this is necessary to make your 3DS load the environment from your SD card instead of using the console's internal NAND chip.
