We had this topic like this a couple of years ago, but i would love to update it. I want to have two categories. "3D" and "Sprite".
I would also like to help put these in order. I think that some of the more powerful 3D titles are SM64DS, Metroid Prime Hunters, Moon, etc. But i want to put the more powerful 3D titles higher on the list.

3D list

Pokemon Black/White
Dragon Quest Monsters Joker/2
Viewtiful Joe
Golden Sun
Mario Hoops 3 on 3
Dementium
Moon
Ninja Gaiden: Dragon Sword
Metroid Prime: Hunters
Lost in Blue 3
Wizard of Oz Beyond the Yellow Brick Road
Crash of the Titans
Star Wars Clone Wars Jedi Alliance
Avalon Code
Dragon Quest 4/5/6 and 9
Phantasy Star 0
Mario 64 DS
Meet the Robinsons
Tak Great Juju Challenge
Spectrobes/2
Mario Kart DS
Bionicle Heroes
Dragonball Origins
GTA CW
Final Fantasy Gaiden: Four Warriors of Light
Okamiden
FF3/4
Kingdom Hearts 358/2
spirit tracks
phantom hourglass
Star Fox Command
DBZ KAI ultimate butouden

Sprite list
TWEWY
Castlevania DoS, PoR, OoE

yeah the second one needs some work.

You wrote Ps0 twice.
For 3D you could add starfox command and DBZ KAI ultimate butouden, the inazuma eleven series has pretty awesome graphics inside matches too.

inazuma eleven, and fossil fighters champions for 3d
time hollow and 999 for sprite
wow , i didnt knew that wizard of oz was a very good rpg

To be honest i dont really find any of the 3D games on the DS any good at the word "graphics". 2D or sprites here however is totally different as many games really looks good. If run on emulator however with graphics enchancement like 2xSai and that, then i can actually agree as super mario for instance looks really nice one put on through filters and that.

I should point out that Dragon Quest 4, 5, & 6, while they used 3D graphics for the environments, used plain old SNES-quality sprites for anything that wasn't "terrain". The player, NPCs, even barrels, crates, and pots were all 2D sprites, like Dragon Quest/Warrior 7 for PSX. Even DQ9 used 2D sprites for most of the NPCs (anyone "generic").

I didn't play FF3/4 (yet) but Nostalgia looks similiar.

Final Fantasy XII: Revenant Wings has great backgrounds

Sprites' animations in SRT OG Saga: Endless Frontier are awesome.

If I remember correctly, Sands of Destruction had some pretty fantastic sprite work. The game wasn't that amazing (I found myself bored after a few hours of play), but it was at the very least, pretty to look at.

Blazer Drive has my favorite backgrounds

Dragon Quest Monsters 2 has some of the best 3D I've seen. Solatorobo was decent too (maybe by PSX standards).

Fabstyle DS had great graphics, probably the best on the DS (I've also heard the 3DS version looks the same, like they just straight ported it, even though there are completely separate versions)

edit - And yes, Fabstyle moves and loads slow for a DS game on account of the models being so detailed, but it's a pretty impressive jump from Style Savvy (even though Style Savvy had a larger variety of clothes and Fabstyle was reusing textures blah blah blah not important..)
