Lux-Pain!
It has a nice story, well it is kind of a visual novel, but a good one. But the bad thing is the are too many spelling mistakes >.< and that's not good for a game that relies so heavily on text. I just read over the mistakes and I really liked the game. So maybe take a look at it?
 
"Excellent" story is a tough one to answer.

My pick is for Mario and Luigi 3. The dialogue is epic.

But really, an "Excellent" story is hard to come by on DS. Now if you want a "fun" story, "good" story, or even an "interesting" one, then the selection broadens.
 
sad story = Valkyrie Profile CotP (for NDS)

x2 sad story = Valkyrie Profile Lenneth (for PSX)
 
Both of the Shing Megami Tensei games for DS. TWEWY, had plot twists and wtf moments. Phoenix Wright, and Hotel Dusk have excellent stories.Also agree with Valkyrie Profile.
 
Due to an extremely repetitive storyline, I am not going to say pokemon, but some games I found that had amusing storylines (maybe not "excellent", but its worth a look into) are:

My World, My Way (Pretty generic story, but amusing in a cute way)
Atelier Annie (Similar to the above)
Nostalgia (Great RPG, though I never liked the coverart xD)
Kingdom Hearts (Decent IMO though it didn't have as much story backing as I would have liked)
Lux-Pain (Peculiar, but intriguing)
Shin Megami Tensei (Haven't really played, but from what I have played, its as good as any visual novel and then some)
Take the eggs! Ornithorhynchus Anatinus GO GO GO! (So its not a commercial game, it still has a funny storyline)
FFCC RoF (Both FFCC are too short for my liking, but both have great generic stories)
FFCC EoT
Another Code (I loved this game xD. Anime style + puzzle kept me addicted and playing nonstop until I beat the game. Its a little short though)
Time Hollow (Same description as Another Code)
Megaman Zero series (maybe not as epic as the Megaman X series, but its still meh)
Rhapsody - A Musical Adventure (Regular grinding RPG with a typical Shoujo story, it's surprisingly not that bad)
Rondo of Swords (Decent Tactical game)
Phoenix Wright Series (I'm sure this is a given)
Luminous Arc Series (I liked the first one a lot, the second one I don't understand as well)
Professor Layton Series
theresia...-Dear Emile- (the fear factor is dulled by the fact that nothing actually attacks you)
Avalon Code (Amusing system and a good story)
Chronos Trigger (Classic awesomeness)
Suikoden Tierkreis (Its great after taking out their stupid english voices xD)
Retro Game Challenge (ok, not that amazing of an story, but its fairly fun)

Golden Sun DS won't be out for a while.

Its supposedly going to be the continuation of Golden Sun 1&2 on GBA which had a cliffhanger endings.

I never finished Sands Of Destruction.
I think that the history have potencial, you know.... being the chosen one that will bring the "end of the world" instead of the cliche "save the world" plot.

But if found the battle system awful, I dont know what it is.....
althrough... please.... please... no SPOILERS!

Speaking of something else, I found in every game that has Motoi Sakuraba´s OST very sad moments.
Try any Tales Of, Star Ocean, Valkyrie Profile and you will see what I´m saying.
I think that the music is one of that elements that could determine the greatness of shitness of a game.
Half of Golden Sun magic is the music.
 
Games with great stories already mentioned. Here is one more:
Infinite Space - brilliant story, starts to really open after 10-15h Took me 50h to beat it
