Although the Gameboy is not the most difficult system to emulate, GB/GBC 3DS emulators using an o3ds leave a lot to be desired.
-Virtual Console: I think it's a decent option, but I think it's missing some features that I'd expect from using an emulator, also having to install each game individually is a bit annoying.
-Lastest version of Retroarch: I remember the last time I tried Retroarch the performance was not good, I had to use the Dual TGB core for the games to run decently. and yet the games still don't run well
-Gameyob 3DS: It runs worse and has fewer features than the NDS version. There's little reason to use it over the others.
-Gameyob NDS: I really like this emulator and it's probably one of the best options, but it's still a emulator for NDS. the resolution is lower and a little blurry. also some game has issues
-Mgba: Possibly the best emulator for 3DS, but it doesn't run well on O3DS. I've seen people mention that GB games run well, but that's not true.
-Old version of Retroarch (Pre-1.6.0) : I recently discovered that Retroarch 3DS was pretty good on O3DS at some point, but they updated it and now everything runs worse. I think it's been like this since version 1.6.0. The vast majority of older versions of Retroarch 3ds are lost, but I managed to find at least 2. I'm using retroarch 1.3.6 with Gambatte 0.5.0 and I think this is the best GB emulator for O3ds
There also the emulators PlutoBoy , Cinoop , GnuBoy 3DS but I don't think they offer too much compared to other emulators
EDIT: Here the link for retroarch 1.3.6 https://gbatemp.net/download/retroarch-3ds-2016-11-20.34443/
