So anyways, my O3DS has been updated to v11.6.0-48E. But I decided that I want to be safe and instead use v11.5.0-47E, as the only firmware images available on 3ds.hacks.guide are the ones for v11.5.0-47E.

Is there a way to flash these images to the 3DS to just downgrade the firmware without losing data?

Please don't downgrade a 3DS without a good reason (I can't think of any besides doing tests).

Further looking at the numbers: I'm pretty sure v11.6.0-48E does not even exist (typo? Did you mean v11.16.0-48E or v11.6.0-39E?)

If you still insist on a downgrade – no matter if forced with Sysupdater or by CTRTransfer image – create a NAND backup before doing this!
Besides: NAND backups are good to have anyway. I create one before each update… for the unlikely case something goes wrong. Restore (=downgrade) is the easiest thing then.

Good luck and have fun!

Why though, the firmware is going to be uploaded soon anyway, if everything's working fine sounds like a waste of time to me.
