Yes of course but if the title id of the usa eshop version and the japanese physical version are different then we can't use the save of one and another. They use different save id.

The odds are generally in your favour... Simple way to check if you already own it digitally is to go on the eShop on a Japanese account (or UK/US, whichever one you're not) and check the Fantasy Life game page. If it says it's already purchased, your save will be compatible with the Japanese cartridge and it's the same game under the hood. If not, then you'll have to start again.
