Alphabeticaly ordered backups are easy:
1: Connect and open your F-Card in Windows.
2: Right-click inside the folder.
3: Arrange icons by -> Name
As for bootloaders, I can't help.

Think he might mean on the DS itself - in which case I believe it is not possible as they are arranged by order of when they are loaded onto the card?
You'll probably have to take out the ROMs and put them back in again, with the ones you want at the top first.
