extract saves from emummc backup?

At some point the I started getting error code: 2002-4364, this was suposedly due to sd corruption so I moved all the files to my PC, formatted the SD and reinstalled emuMMC from 0, how do I get my saves from the file-based emuMMC I have in my PC and move them to the also file-based emuMMC in my SD card?

I don't have a file based emummc but I assume it is possible to mount/open it with MXNandManager. If so you should be able to achieve your goal by following this guide:
