I've had this problem before, I just googled stuff until I found this guide on reddit.

So you've unlinked your NANDs correct?

Do this

  1. Backed up my emunand with the desktop tool.

  2. Backed up my emunand folder inside the Nintendo 3ds folder.

  3. Formatted emuNand via system settings (don't remove SD card).

  4. After going through setup (name, date, region, etc) I linked my NNID on system settings.

  5. Used emunand9 to restore my emunand backup I made on step 1 (the desktop tool didn't work for restoring).

  6. Transfered my emunand Nintendo 3ds folder back to the SD card.
After that I just tried launching eshop, and after a minute or two it worked.

I did that before when eShop wasn't workin earlier, do I really have to do it again?

Wait wat? You already did all that?

Are you sure? Because once I did it I never had this problem again.

Try it again! If it doesn't work then I have no idea.

This is a result of formatting sysnand via system settings to unlink the nands. Using TinyFormat via homebrew launcher would have prevented this from occurring.

Could i format again (SysNAND Though) TinyFormat
You could, but it wouldn't do anything. As I understand it, when you format via system setting it tells nintendo's servers that you unlinked your NNID. So when you use EmuNAND and try to connect to your NNID it results in an error because your 3ds says your NNID is linked, where as nintendo's server says you aren't.

As long as you back up your EmuNAND before you format it you can restore it after you relink your NNID. That way you won't lose anything.

EDIT: And backup your sd card before formating.

Backup emunand, backup the Nintendo 3DS folder of SD card.

Boot up emunand, go to system settings, format system memory. Reboot emunand, do initial setup. Now go to settings and link your NNID.
Now restore the emunand backup, and also put back your Nintendo 3DS folder onto your SD card. Done, no more error.

Your NNID will be linked to one nand now.

i did that stuff 3 times and it finally worked, but I had to also update sysNAND to latest NVer and format and do the same process there
