If I was in your position, here is what I'd do.

1. I'd Create a New Folder on the USB Device, call it C_EmuNAND_ULGX
2. On your Real NAND, I'd get a few wiiwares, virtual console, wiiware dlc, save data for wiiware/vc and move any regular save data to the SD Card. (Remembering to Patch NoCopy Protection via Priiloader)
3. From there, I would go into USB Loader GX. Go to Settings, then Custom Paths, and set BOTH the EmuNAND paths to the C_EmuNAND_ULGX folder I made.
4. Then I would go back to settings, then features, and dump the whole NAND to EmuNAND via the menu option.
5. From there, i'd repeat this last step, each time cycling what WiiWares/VC I have on the NAND until I have all the WiiWares/VC and DLC, and whatever else I want on my new EmuNAND for channels.
6. Go in ULGX, Settings, Loader Settings, and Set NAND Channels Emulation to FULL.
7. Check all the stuff on the New EmuNAND and figure out what doesn't work, then delete any titles that aren't fully working, as well as any dummy titles (no banner) All via Uninstall Menu
That process, while long and tedious, is much more consistantly working with cIOS based EmuNAND than any other method, including installing the games as wads with ULGX or ShowMiiWads, and even then, compatibility is only 60-75%
For Saves:
1. I'd make a folder called S_EmuNAND_ULGX on the SD card (SD is more consistant for me for saves, and in general probably)
2. Delete all channels, wiiwares, dlc, wiiware/vc saves from the Real NAND, and put only Wii Disk Saves on the NAND.
3. Open ULGX, go to settings, custom paths, again set BOTH EmuNAND paths to the S_EmuNAND_ULGX folder on my SD Card.
4. Go back to settings, then to features, then dump everything on NAND again to EmuNAND.
5. Go back and set EmuNAND Channels path to C_EmuNAND_ULGX
6. Last put anything i want on my NAND back there. Like Incompatable VC/WiiWares or Whatever so i can still play them through USB Loader GX.

Thats a tedious process alright. But it's pretty damn effective.
