Hacking emummc repair or extract

I booted up my switch and ran atmosphere payload and I get this message, "unknown pkg1 version. emummc corrupt or not yet supported hos version" I recently updated to 12.0.0 & updated atmosphere to the latest & the latest sigpatches. All was fine until today. Is there a way to repair it or extract the data & nsp's? emummc is not on a partition so I can see all the files.

This is a question better reserved for the Switch Noobs Paradise.
