I can't speak for the spinoffs, but mild investigation reveals that those two are the only ones with aging/time skips. Though many of the games take place in the same world. Part two takes place 100 years after part one, and part three has you playing a character that is eventually revealed to be the legendary ancestor of the hero that many speak of in part one, for example.
EDIT: Also, Final Fantasy IV gets a LOT more time skippy if you include the recent sequel "The After Years" which is unfortunately not available on the DS. It was originally released in serial format for mobile phones, then came out as a wii-ware downloadable. And it just came out packed with FFIV on the PSP.
