Are you running the 3DSX version? If so, use the CIA version.

That was the issue. I tried Super Mario 64 DS and it works great. Enjoying some working roms now on it. Good work Robz and thanks for your help.

Here are the files for an eays set up for gbarunner2 in the TWLoader.

Your SD Card should be fat32 formated.
The gba bios needs to be on the root of your SD Card.
Your Games can be anywhere you want on the SD Card.
Copy the _nds folder to the root of your SD Card.
Download and install the latest TWLoader cia.
Start gbarunner2 from the TWLoader Menu.​

TWLoader already set-up gbarunner on the SD card. Also that information is already on OP and wiki.

That's because GBA bios is copyright material and is not allowed on the temp neither.

First that is not a wiki. It's the github release page
And second, is "outdated" because we haven't make a release yet.
If you want to ALWAYS be updated with GBARunner2 latest release, you can download from my oficial (tm) repo: https://github.com/Jolty95/TWLoader-update/raw/master/prebuilts/GBARunner2.nds
