Is it possible to actually open a .WBFS file and replace the data in there?

wbfs is a iso wrapped into a wbfs partition (a partition with only one game).
You need a tools which can open .wbfs directly (as most tools are working with the iso only, like Trucha signer or Wiiscrubber)

Maybe wtt/wit tools can replace files directly in the .wbfs file, but you don't have any graphical interface.
You can extract the files, recreate the iso or the wbfs, or patch the wbfs directly (for example for translation purpose).

If you want a graphical interface, you need to convert your wbfs to iso first, using WiiBackupManager or wtt/wit, or any other program who can convert it.
