Hacking CFW on games loaded from roms?

Is it possible to run cfw and hacks on games loaded with a game loader from a rom? If so, is there a different process than normal? I'm able to run hacks on games that I own, and I'm able to run games I don't own using roms and loaders, but I'm not sure how to run hacks on loaded games, if it's possible at all. Btw, my purpose for asking is because my brother broke my MK8 disc and I've found some cool custom tracks and stuff that I want to use. (Also this is my first post so if I did something wrong please forgive me. I'm kind of a noob with these things.)

Haxchi is doing this. It's a vulnerability into the DS emulator. It allows us to write our code into the rom. It's used to get a persistent homebrew launching method without the need of the browser exploit anymore.
