You can't go wrong with Rominator. I used to use rtool ds but it seems there are some bugs that are never going to be fixed. I can say i don't regret the move. http://www.rominator.net/

RToolDS for me. Does everything I need and has frequent updates (not sure what bugs are being referred to in the post above as I haven't noticed anything that would cause me not to use it). It will also automatically back up your saves if your card is connected when you load the program (as well as convert between card save formats if need be).
