Realistically I'd have to say in no real particular order...
Call of Duty World at War, Final Fantasy IV, Dragon Ball Origins, Zelda: Phantom Hourglass, and Final Fantasy Ring of the Fates.

I'd also want to give an honorable mention to COD4 as its engine was already fantastic and WoW added just a bit more detail and same can be said of FF3 compared to FF4 which is a big jump. Also if you're into pinball Dream Pinball 3D oddly enough on DS is a full 3D set of tables and has some really fantastic level of detail going on there on screen and shouldn't be missed. I understand the new Star Wars Clone Wars game has some insane attention to detail but I'm not sure if it's so much fully 3D or a mix of good art and 3D.

I'm also in that post of mine here referring to stuff currently at retail in the states which is why PSZero is off the list or it would have been there.
 
I liked Mario 64 DS a lot.

Then there's:

- Phantasy Star 0
- Crash of the Titans
- Chibi Robo

Over the Hedge was interesting. Kingdom Hearts looks awesome. And RIZ-ZOAWD will probably be cool too. Tak Great Juju Challenge was really beautiful, but the game was hit-or-miss.

I picked the over-the-shoulder views because although the Final Fantasy games are great and technically full 3D, they don't convey that sense of true 3D that most console games do.

And I believe the new Blue Dragon action RPG that was just announced for DS will be 3D too.

And I've never played Gundam 00, but heard it was fun.
 
Don't forget Dragon Quest Monsters: Joker. Its cartoony graphics helped it look much better than games that tried to be more 'realistic'.

The first game that really impressed me graphically was the Chocobo game with all the minigames. Anyone agree? I still think it looks great (except for most of the mini-games themselves lol).

Edit: wait.. this is confusing. Are we talking good 3d graphics or good 3d gameplay? If we're talking gameplay then I don't really understand what the point is in restricting it to 3d.

I guess the Lego games get honorable mentions:

Lego Star Wars Complete Saga (modeled after the console game)
Lego Indiana Jones (completely different from the console version)
Lego Batman (again different from console)
Bionicle Heroes (surprisingly a very nice and pretty FPS)

Lego Star Wars 2 on DS was garbage though. But you don't need me to tell you that. The only thing it had that I feel did better than Complete Saga was the perspective. Complete Saga borrows some of the same level design from its console counterpart, but the camera usually takes a side view of the action as opposed to the dynamic changes seen in the console versions. LSW2 on DS uses the dynamic camera too. And the vehicle stages are behind the back in LSW2 as well. Too bad the glitches in the game make that upside so minor, it's not even worth mentioning.

tomb raider underworld had realy nice GFX (water and fire) and nice smooth 3d on the background , but its not a 3d game
