Ok guys this is the solution:
Open up Homebrew Launcher;
Open rxTools while holding L;
You will get to a menu, Depending on the button you setup for Type 2 hold it and Press Y to go into Emunand;
Change your theme to anything and power off;
From then it should be sorted and you should be good to go;

Why this happened?
When you were making your emuNAND you had Menuhax installed to sysNAND making it copy over the same menuhax settings to EmuNAND making it when you press no buttons it boots into boot.3dsx;
When you changed themes it simply uninstalled Menuhax.
