Hardware about SD cards

Im plannig to buy a 3ds XL and also an R4 cart for it.

Can i use my microSD from my R4(with homewbrew, roms in it) to download nintendo eshop games? will it have any complications? thanks!

No, that should work fine. You should probably copy the files from the SD card included with the system over (I'm not sure if there are any on it or if they are created when you insert the card for the first time).
But other then that it should work fine, so far Nintendo did not do anything to other stuff on the SD card in the 3DS.
