Seriously, AuReiNand is much easier to setup, and so simple to use.
1. It supports multiple EmuNANDs.
2. It supports booting other a9lh payloads like Decrypt9WIP, etc. without a boot manager.
3. It blocks updates from patching a9lh if you wanna to update your sysNAND.

You can use Cakes too, but AuReiNand is much easier to setup, as I said.
So if I install AuReiNand, what will happen to my actual NAND that is running on rxTools? Will that stay the same?

Yes, the emuNAND will stay the same.
If you follow Plailect's guide you should end up with your emuNAND injected onto sysNAND, so you will not need it anymore.

Not a direct answer, but I believe you put arm9loaderhax.bin on the root of the SD (A9LH by default, looks for it, just as menuhax looks for boot.3dsx)
Then copy the rxTools folder to the root, with the proper firm files downloaded from cdn.

You can also use AuReiNand's payload bin file on the root. Then use rxTools' bin payload as a button you can hold when you boot the 3DS, to boot into it. I'm about to use it as a secondary, where I have to hold a button if I want to use it.
Example: SD:/AuRei/payload/a.bin
(a.bin used to be arm9loaderhax.bin from rxtools' zip)

Overall, rxTools is only useful for it's region free. But I make absolutely sure that all my games are USA, or region free so AuReiNand is all I ever need. It's pointless to even have Rxtools as a secondary. As someone mentioned, you can install a patched home menu cia that enables permanent region free.
