And viewing distance is larger, which balances it out. I think it was 3 times the screen height at which distance the human eye cannot distinguish pixels on a 1080px high display anymore according to my professor. A 16:9 TV with 108 cm diagonal size results in 3*108*9/sqrt(16^2+9^2)=1.6m or about 5.2 ft distance at which you can barely see any pixels. I can almost get that distance on my PC desktop by leaning back in my office chair. So unless you have a really huge TV set or you are sitting painfully close, Hielkenator's argument stands.

So it can opt between anti-aliased 720p or no-anti-aliased 1080p, hmm.
WHY, would you want anti-alias 1080 p? ( unless you have a humongous screen at home )
...So you don't see any jaggies?
Reason being this is a HD TV screens native resolution.
1:1 pixels, so there would theoretically be no aliasing noticiable on the displays.
Max resolution has been reached, why add "bleed" or "blur" to the image?

A scanline option I would opt for in the Wii-U...
 
Jaggies are a natural result of rendering polygons against eachother, not a result of incorrect resolution.

Here's minecraft at native resolution, with the bottom part zoomed in so you can see it clearly. Notice the jagged edges where the different-colored blocks meet.

Now here's the same scene, but with Anti-Aliasing.

Notice that the "jaggies" between blocks are smoothed out to look more natural.

The "jaggies" within a single block are still there because I didn't turn texture filtering on, but texture filtering is a given in the 3DS (unlike the DS, ew).
 
Anti-aliasing fills in the gaps in between the jagged edges, I'd imagine it would be quite taxing for the AMD GPU to do that kind of work at 1920x1080 at 30 or 60 frames per second.
 
Well traditional AA would just do multiple samples per pixel on the screen and that was a huge drain, but there's new types of AA now that aren't nearly as taxing.
