Just get BigBlueMenu.3ds on the red cart and SaveDataFiler.cia on the 3DS's SD card.

You select Pokemon on Gateway rom selection menu and open SaveDatafiler. Then you can export your save (user data) to the SD card.
Turn the power off and plug the SD card into the PC's card reader and check the 'filer' folder.
The exported save data is there. Pokemon's save file is called 'main'. You can open that file in PKHeX (make a backup first).

You can then put the modified file back there, replacing the original 'main' amd put it into the 3Ds again.
Load Pokemon on Gateway menu, open SavaDataFiler, select the backup folder (3rd tab) and import it back into the CTR cart.

did you try saving the game first so that new save data is created?

Yeah I tried it:
Before running the game so there was no data/slot for the game at all,
After running the game so save was initialized but no games were saved,
After running the game as above but then doing "reset to default" or whatever in sdf,
After running the game, starting a save slot and saving after the intro.

Same Failure message every time. I didn't try card 2 conversion yet.

quick question; I got animal crossing (us) version thats .3ds and then got the (eur) .cia version, is it possible to move the save files over with savedatafiler since the game is a card 2 game.

No, the CFW doesn't support newer versions

I just installed cubic ninja.cia and the game runs however it does not show up on the home screen. Is there any way to fix as I can only launch through the dev menu and the system locks up after I press the home menu

I just tried it and imported the save fine from the cartridge into the CIA-converted Luigi's Mansion.
Didn't have to create save data or anything. Just installed it and imported the save right away.

Are you sure your conversion went alright and the resultant game had the proper unique id? (0055F)

So whats the reason to use CFW if we have to use Gateway emunand which has better capability and stabillity on installing cia games and it is a safer way

CFW is pretty much the same as a 4.5 emunand. You can install games safely on the CFW.

You just should not install anything on your sysnand, that is, on Gateway mode without emunand.
