Sounds like the OP is enjoying his 3DS, aside from the speaker issue.
I would contact Nintedo still, and ask about the problem. They should confirm whether it's an issue with the firmware, or a hardware issue.

It's good that the speakers are working again, but it could be that the wiring isn't properly contacting.
