Does MT-Card have homebrew support?
i asked this question last time, im pretty sure it doesnt, but warft marked the pokemon VC injected gameboy games as working on MT on the eshop compatibility chart....but they only work with the "homebrew encryption".....did'nt get an answer though if they had actually been tested or just assumed working

I came across 2 bugs:

When I switch to different roms, they wont load unless I close the program.

Sometimes the controls wont work entirely or get swapped. (Left becomes Start, Right becomes A, etc)

Kid Icarus is an example of the control bug

Batman doesnt work

*Batman doesnt work", name complete of game Please.

Swapped Keys, maybe is the CPU.
Swap different ROMS and stop work ? maybe a rom with a Invalid Mapper.

Are you planning on releasing the source code any time soon? And if you wanted to speedup emulation while using the CPU to render, you can always try making a dynarec (even if it is extreme overkill for such an old console)

I finally created the 3DNES Wiki compatibility list.
list you see, it already contains all the games (most, probably missing some Japanese only game).

If there's no region in the game's name, use any ROM you want.
if there's one (for example J), use the corresponding ROM version, they are listed separately when they are not using the same mappers or are a different size.
