All of my backups were in their own individual folders. Using Windows Explorer, I searched for "wbfs", selected all, cut and pasted them all into another folder. At this point I never knew about wbf1 files.
Loaded them all in Wii Backup Manager, downloaded covers and transferred everything to my hard drive.
Later on, as I was browsing my backup folder I noticed some folders (which I thought were empty) had a file inside. I checked it and it was a bunch of WBF1 files. Oops. What do I do now with these WBF1 files? Should I start everything from scratch? How do I transfer these to my hard drive alongside the WBFS files using the Wii Backup Manager?

WiiBackupmanager creates 2 separate wbfs only when the game is larger than 4GB (on a Fat32 formated drive). And there's less than a dozen games for the Wii that exceeded that.
Those "wbf1" files should have the title ID on the name of said files, unless you changed them, it should be easier to track where each goes in the wbfs folder on your hdd..
Or just drag and drop them on WiiBackupmanager and see which games they are, and copy them to their appropriate folders in the wbfs folder.

I checked the logs in Wii Backup Manager and all the games that had wbf1 files were never added and transferred to my drive in the first place, so it was just a case of putting all the wbf1 files in the same folder where my wbfs files with the same name, and then I re-added the wbfs files and it was successful this time. Backup manager somehow knew that the initial wbfs files I added were incomplete.
