So I have a Vita with 3.60 Ensō and currently a 256GB SD2Vita setup. However I want more storage and I've seen in a number of places the maximum storage capacity SD2Vita supports is 256GB, but I'm not sure if that is only because 256GB Cards were the largest commercially available at the time or it's an actual limitation. If it's a limitation and it's a software limitation is there a way around it?

I have a question ,114gb left and on vita settings or Pkjg theres something else. If I have no more space and download a game from Pkjg, does it delete another game to make space? Thanks

No you will be out of space

If GB not showing right then reformat SD card with 64k cluster - Applies to 200GB+ sd cards

yeah, allocation size is important with sd2vita. I think mine (400GBs) is using 64KB, because 32KB would have me out of space, even though I have about 200+GBs of free space left. I've never seen it happen with the 3ds though, only the vita.

3DS had a title limit around ~300 if I remember correctly.

Be careful with the allocation size and formatting getting my 400gb card set up correctly was incredibly finicky but it should work.
