I'm currently playing Castlevania Order of Ecclesia using the DS Virtual Console and, oh my god, the button layout sucks. There is no sugar coating here. Using L and R on the Wii U Gamepad sucks. It's tiring and cumbersome, and incredibly frustrating giving that the ZL and ZR buttons are right there, sitting confortably on my hand.

Awesome game, though. Held out on playing on the DS because my Lite's R was failing at the time.

Any other Virtual Console system allows you to remap the controls or use the Wii U Pro Controller, except the DS one. So, long story short - is there any way of changing L and R buttons to ZL and ZR respectively? I'll be a happy person if there is.

Playing on Loadiine, btw. I can't for the life of me create a WUP Installer, so Loadiine still works fine for DS games. I can edit the configuration_cafe.json files just fine, also.

It seems there is leftover data for button remapping (messages relating to it in data/strings) so maybe the functionality can be re-enabled by editing the layout data or the rpx.

But otherwise you may be able to find a homebrew that can reasign buttons globally. Something like http://wiiubrew.org/wiki/HID_to_VPAD but not using USB controllers?

I tried using HID to VPAD, but since my other controller of choice is a Wii U Pro Controller, I never managed to choose it as anything else that isn't a Wii U Pro Controller in itself. Is there any way to trick the system into using a Pro Controller as a Gamepad or something?

I suspect it could be done using methods used by HID to VPAD, but I don't believe a standalone app has been developed.
