I would try this first. I had a similar issue with one of my 128GB MicroSD cards dying not long ago. I backed up the entire MicroSD to my PC, formatted the new one, copied everything over to the new one, and once it was working then updated to the newest firmware for everything. Still going strong.
My MicroSD card did not die to sleep mode but I did find that there is some sort of battery drain going on. After a while it seems to drain the battery even while the system is off. I never did find out the cause, I just charge it when I want to play it after the battery dies. I hope you get your fixed.

I got it fixed now. Turns out updating my Luma3ds will fix the problem. I found this out when my friend inserted his 3ds's sd card into mine, then my 3ds booted just without the installed games. Then when I inserted my sd card it showed an error. Updated my luma and it worked again.

That was the second thing i told you to do after formating the sd actually since there was no other way to tell if the sd was corrupted or not.

Now that you have it working,i would make sure to put a boot.firm in the root of your ctrnand so you can still boot the 3ds on without a sd card.
