This is what I've been doing since SX OS launched:

Play games in airplane mode on SX OS.
Turn console completely off.
Clear logs in Hekate.
Turn console completely off.
Launch OFW.
Go online and update all the games (I've done 20+ since SX OS launched, on multiple occasions).
Enter airplane mode.
Turn console completely off.
Boot into SX OS and play the updated games.

I haven't been banned from any service (eshop, multiplayer games on OFW etc.), I should also note all the games I've updated that I launched in SX OS have been using my Mario Kart 8 Deluxe cert (I have launched Cart 1 and 2 games, all different game sizes and all games are trimmed).

For all is retards out there...how exactly does an individual update on ofw?
You highlight the game you want to update and press + then there should be a software update option.

What is the best way to update without burning fuses? Booting into hekate and updating through there?

There's a more risky way to do it here:

I would recommend rajkosto's method, which is more difficult (if you can't follow directions) but works perfectly. Took me about 30 minutes to do.

Updates are applied to the console itself, not in .XCI files nor .NSP files
Thanks, that answers my question. I'm right now waiting for my trinket m0 and a switch just for running backups. It should be here sometime next week so I'm trying to gather as much info as possible and didn't see the answer anywhere explained.

So far there's been no reports of banning if you go online briefly to update the games.

That's the easiest way.

The safest is to use Devmenu. There is no risk free way bear in mind.

So I know there have been 2 updates to Mario Kart. My console was banned before and I own the cart. Why hasn’t it prompted me to update when on OFW? Seems like I’ve been banned from everything online.

What I do is make sure auto rcm is disabled, boot into OFW, take out the dongle and power off and on the system, then turn off airplane mode and run the update via internet like any other game. As far as I know I'm not banned, but I don't guarantee this is safe. Also I have a different account not connected to a NNID for playing backups.
