You have to understand the history and "function" of IOS16. IOS16 was never intended to be a functioning IOS on the Wii. It was included on a Nintendo repair/system backup disc (a.k.a "Pink Fish Disc") that was reportedly left inside someone's Wii when it was returned to them from being repaired. The IOS16 included on this disc contained the fakesign/trucha bug.

Between the November 17, 2008 update (3.4) and the March 25, 2009 update (4.0) it was the only trucha bugged IOS available "in the wild" that was signed by Nintendo but not part of a system update. Since it was signed by Nintendo it could be installed on any Wii without an existing trucha bugged IOS. Once installed it could be used to install fakesigned content because it still contained the bug.

Removing IOS16 would not affect the intended functionality of the Wii whatsoever, as it was never supposed to be used by the Wii anyway.

On March 25, 2009 the 4.0 update was released. This update did not "remove" IOS16 from the Wii, but it removed the ability to use it by including a newer (stub) version of IOS16 that did not contain the trucha bug and could not be overwritten by an older version.

They don't. It already exists on 4.0 systems but cannot be used to install fakesigned content. The current method of hacking 4.0 systems does not use IOS16. It uses a program that changes IOS35 so that it can be overwritten by an older (trucha bugged) version of IOS35. That IOS35 is then used to install fakesigned content.
