Yep, RToolDS will automatically rename your ROMs for you. You can set flags that specify what to include or exclude in the ROM name (release number, region, release group, rom title, etc.) when you flash them to your card. Ok, some of the people here are getting off-topic. To combine everything you need into one easy post, as long as you keep the end of the file .nds you will be fine. If the game is Chrono Trigger and you name it fish.nds, it will still be Chrono Trigger when you load it up. The numbers and all that just tell you the game's index number (correct me if I'm wrong, anyone) and the letter like (E) or (U) is the region of the game. For example (U) is US, I believe and (J) is Japan. And (E) is European. One thing I will add to this is that if you decide to change the name of a game it's very important to change the save files to the exact same name as the ROM.
