It won't. Just tried with NYXI Pro (those with Hall sensor sticks).
Oddly enough they were registered as "blue" and "red" by default (u know, from the release Switch's Joycons) and after trying to turn them green, they are grey now and I can't seem to overwrite them again.
I wonder if https://gbatemp.net/threads/tool-joy-con-toolkit.478560/ works but I doubt it too.
