Hacking atmosphere/config_templates impossible to delete

Good evening everyone.
I have a modded switch with Atmosphere on Emunand, updated 2 weeks ago to solve some 2105-0602 errors on boot.

But even after the update I still got errors at booting atmosphere.
The last error log file was this one

So I decided to update to latest version deleting the entire folders to replace (hadnt do this in the first update, just replacing files).
When I tried to delete the atmosphere folder I got a 0x80004005 Unspecified Error.
I cheked the folders one by one and I found a mess in the config_templates one (in the attached file).

I cannot delete those strange files and folders
Is the SD (fat32 formatted) corrupted? Can I format just the visible partition with GUIFORMAT without damaging the invisbile one?

Any help?

Use partition wizard for that.There you can select and format each individual partition. However, I dunno if guiformat can do that. So, use the partition wizard for that. Better safe than sorry.

Did you use Kefir updater ? The error log from AMS is related to playerSelec. Could be checkpoint homebrew also, Delete the folder pointed in the error log from AMS.

The contents folder is empty.

I renamed the atmosphere folder I couldnt delete (because of those strange files inside config_templates) as "atmosphere.old" and I managed to install the latest version and boot atmosphere.
I dont know what to do now, and if errors will happen again.
I think formatting would be the best option.
But I dont know if formatting just the visible partition (can I do it with guiformat?) would allow me to keep my games on emuMMC folder.
Should I backup my emunand (in hidden partition) and then creating a new emunand with hekate to replace with the backup?
 
Ok. I formatted the visible partition, copied the latest atmos files and I was able to boot again. Then I copied my emuMMC/Nintendo folder and used Hekate "fix archive bit" (or something like that), but I still get a cloud on all the games, saying that they must be downloaded.
Any way to get them working again?

try reinstalling one game to see if it’s working..,

Yes it is.
I'm still on firmware 10.1.0.
Better to update CFW with Daybreak before reinstalling games, correct?
Doesn’t really matter before of after. If you want being able to install/run latest games/updates without patching them then yes, but no need to go to latest firmware. You can update to 12.0.1
I personally always stay 1 or 2 firmware lower than last available to avoid issues with some homebrews/sysmodules not supported until they get updated.

Ok. SD "crashed" again. Same Hekate "fatfs error 13".
Is it worth to try formatting the visibile partition again and then copying my backup on it?
I dont have an emunand backup, and I dont know if the invisible partition is ok.
Any advice?

I wasn't able to recover my emunand with NX, so I started from scratch.
After the first clean installation and some failed attempts at installing games with awoo I got my visible partition unreadable again.
Then I started again.
But formatting again with tegraexplorer gave a me just one unreadble partition with 0 bytes...
I used AOMEI partition assistant to format it again and then I ran a whole (16 hours) test with H2testw passed with 0 errors...
Could my Switch card reader be the problem?
