If by "put", you mean place on your SD card for installation purposes, then there is only one destination and that is the legally purchased partition. You cannot manually place any .NSP files in the emuMMC Atmosphere partition anyway but that isn't a concern as you can still install games to that partition even if the .NSP file is on a different partition. On the other hand, if by "put", you mean where to install .NSP files, then the answer becomes the emuMMC Atmosphere partition. One final note is that you do not need to place any .NSP files on your SD card in order to install them. There are methods to install .NSP files externally such as network and USB installation. One could even argue these methods are better than installing .NSP files from the SD card as those alternative methods skip the step of transferring the .NSP file to the SD card saving you time and the double-space dilemma.
