If you simply want to mirror your first card, but without the actual switch games, then yes, just copy entire card except the "Nintendo" folder.
The "Nintendo" folder is only the actually switch games installed...nothing else.
So yes just delete the "Nintendo" folder on second card....

Yes I just want to add games to the library.

I have at least 3 SD cards that I regular use on my switch. One card is for minor games, another for big adventure games, another for sports games.
The setup is pretty easy: all the usual folders except for the Nintendo folder (meaning atmosphere + hekate + sigpatches + switch folder with selected homebrews)
Make a custom bootlogo for each SD card and you're all set
Once you boot the newly setup card, game icons will have a cloud icon meaning they're not installed on that card. You need to install new games then (you can reinstall any game you wish on your previous card also because why not?)
To only see games on that SD card, go to settings- manage data. Games with filesize are the ones.
Conveniently you can install blawar's tinfoil 11 and sort games according to size and launch them from there.

This is very good advice. But I don't understand why do you suggest to make a custom bootlogo for each card?
 
Your choice mate, It is from previous threads that people who constantly take out their SD card killed their SD port connector on the motherboard from the constant ejecting and pushing the SD card back in. Don't cry when your SD card connector died.

edit: I have offline emuMMC and from time to time, I need to add some homebrew and patches... so I have to eject the sd card and connect it to my pc for transferring stuff.. is there way of managing sd card with a homebrew app and connecting it via usb to my pc for transferring stuff?

Well when booting, rebooting and stuff so that you may know which card you're using instead of taking it out. It's completely optional of course but I have mine set up to show which type of card I'm using (adventure, sports, emulation, android, etc.)

You can use FTPD app on switch and FileZilla on PC. It is really easy and yes, it requires you to connect to your local network. So in order to do it safely either follow this tutorial: https://gbatemp.net/threads/90dns-dns-server-for-blocking-all-nintendo-servers.516234/ or simply pull the internet cable out of your router, transfer whatever you need to, and delete the network from your emunand before reconnecting the internet cable.

Or use one of the many homebrew installers with usb cable to pc. Example: Goldleaf, Tinwoo, Tinfoil, Awooinstaller, AIO installer, etc

OK. Btw, a good solution to avoid damages by swapping the cards would be a Micro SD to TF Card Extension Cable Adapter. Anybody tried it?

if your switch never leaves the house this is indeed a good idea (many people fall on that category btw). For portable users on other hand, I think it will not be practical.

Seems like that would be a more potential way to damage the sd port though, with it hanging out while playing games. Unless yes like lokomelo mentioned, it was in dock mode always and played with a pro controller.

Of course it will not hang. It is very light and would be firmly attached to the back of the Switch using a piece of double-sided tape.

Yea Nintendo SD card flex connection to the main board connector is pretty shitty, good amount of people posted thread here about their connector being dead from constant ejecting SD card and inserting it again. Even though people can fix the connection by hard modding by soldering some wires, it ain't easy for people who have no experience with soldering. I tried to not eject SD card when possible, as you can install games via USB, or Wifi through Awoo, FTP to transfer small files, and use AIO installer to installer update to CFW files.
