Hacking Question Troubleshoot around non working backups

Hello guys,
Last week I was trying to set up retroarch and while scanning one of the rom directories I don't know wtf happened but everything crashed. I guess something f*cked up the sd partition bc all games appeared uninstalled. I took a look with the pc and the nintendo folder was empty but the sd storage showed as filled.
Anyway, I formatted the sd card, downloaded all sd setup files again, got the last version of hekate, kosmos, atmosphere and latest sigpatches. and then started reinstalling all the backups. It's so weird because some of them work and I even can load my old save data that was untouched in the switch internal memory, but many of the backups are not working anymore. Either the game won't boot, popping messages like "
The Software Was Closed Because An Error Occurred", or I get an atmosphere crash and I have to restart.
Some of the things I've tried:
- Removing save data: still got the same errors
- Try a different nsp file: I've tried some nsps I found online but almost none of them worked for me. I only managed to get working copies for like 2 of the games.
- Install using another tool: tried both Goldleaf and Awoo (which is like Tinfoil if I'm not wrong)
- I even tested a backup of the new Trials of Mana in order to check if sigpatches were updated correctly

System info:

So at this point I don't know how to keep digging into this. Why could this be happening? What should be the workaround for this?
