I think I misread what you were trying to do. What ROM are you trying to extract and where are you trying to extract it to? Or what directory are you trying to build a ROM from.
I have yoshi's woolly wolrd.3ds. I am trying to extract it in the same folder, and then obtain the 3d models folder so i can export those models to other programs

It's wonderful that .Net 3DS Toolkit is still being maintained, especially considering the fate of several other 3DS tool projects. I very much appreciate that there are new updates and releases.

Though, I noticed that the newer releases lack binaries. I do not have experience with VB.Net. And I could not find any build instructions, either in this thread or in the documentation on your GitHub. Should building these be a straightforward thing? Could you recommend a tutorial or search terms to use, like "How to build with VB.Net" or similar? Are there any potential pitfalls I should be aware of, like a need to configure Visual Studio to point to certain libraries or something?

BTW: I tried using the last version with binaries (v1.4.6 from Dec. 6, 2016). And the included ToolkitForm extracted a recent (decrypted) .3DS file like a champ. However, when I tried to extract an update patch .CIA and a DCL (also as .CIA), neither would work. Both of these hung after popping up with exception error windows. Considering that this was using an old version, I was hoping that a newer version might be able to extract them without error.

Unless you're extracting NDS ROMs, the latest versions don't have any features you'd care about. However, you can find binaries on the Project Pokémon TeamCity server. At the time of posting, the latest build is here (log in as a guest).

I don't think I'm doing anything particularly fancy for this project, so a standard install of Visual Studio should suffice. Just open the solution and build. It's not much different from C# TBH.

Updates and DLC are a little different than standard CIAs. Unfortunately the tool doesn't currently support these, not even the latest builds.

If anyone happens to know the correct command-line tools to extract and rebuild updates and DLC, that'd be very helpful.

I'll need a little time to make everything functional, but because the code library is almost as easy to use as the console, it shouldn't take too long.
I'm very new to rom hacking, so I'm not really sure how to use the GUI. I'm attempting to rebuild a romf so I can apply a patched version of a hack. The guide I'm using says to rebuild the romf, but...I don't fully understand what that means.
What is meant by "Source Directory"? Is that the file I want to rebuild?
What is meant by "Output File"? Is that the name of the file I want, or is it a file that already exists?

You don't, this tool is for roms not save files. If you are using citra your save files are already on your pc so you can open them directly with the save editor. if you're playing from a 3ds you will need to get your saves onto your pc somehow, and this is not the tool for that.

You don't, this tool is for roms not save files. If you are using citra your save files are already on your pc so you can open them directly with the save editor. if you're playing from a 3ds you will need to get your saves onto your pc somehow, and this is not the tool for that.
I see. Could you direct me to one that is then if you can?

@evandixon, could I use your tool to swap the banner from a jpn rom to a US rom?
Just the banner itself, unmodified, from one game to another.
If so, how should I proceed?

Edit: can I just swap the banner.bin file in the ExeFS folder, rebuild, and that's it?

I haven't personally tried this, but I don't see why it wouldn't work if you're using CFW. None of the file formats in the ROM are region-specific, besides embedded updates in game cards. Try it out and see if it works.
