Enable auto-update title keys from URL in the FreeShop settings and press the QR code button below it.

Restart FreeShop and you're good to go.
You can download updates and DLC from the tab in FreeShop that lists your installed games, there will be buttons next to each game to download the DLC (if you don't already have DLC downloaded that is, since it won't detect if the DLC is out of date or incomplete) and update.
