First of all, do you have Boot9Strap installed? If so, you probably don't need Emunand. Also, I think if you were to use a 2.1 Emunand, you risk permanently bricking your n3DS; the 2.1 sleep mode brick is probably an MCU brick from what I've read, and as such you can't recover from it, even with ntrboothax or a hardmod.

And about cheat codes, I think the latest nightly of Luma3DS has a Gateshark code loader built-in to Rosalina, but it's kind of buggy.

3) don't remove carts while playing them
4) Most games are totally fine with the extra clock speed, it drains the battery 5% faster but that's it. It'll probably get about as hot as when you're playing something n3DS only/enhanced, like Xenoblade 3D or Mario Maker. I can't find a specific list of games that break, but I can tell you Pokemon, Mario Kart 7, Bit Trip Runner, and Stella Glow benefit greatly while Final Fantasy Explorers, Shin Megami Tensei: Devil Survivor Overclocked, Metal Gear Solid 3D, and Sonic & All Stars Racing Transformed break horribly.
Star Fox 64 3D works fine for the most part, but the Andross fight causes the game to go into single-digit FPSes for some reason.

for the nightlies, they're not updating in the build bot and havent for a lil while, you'll need to setup a Build environment and compile em yourself, ok i stand corrected there seems to be a new repo holding them but i dont know WHO's building them really or if associated who hosted the Buildbot that did the official nighties. https://github.com/Pirater12/luma-nightlies/releases i would suggest since they may or may Not be associated or a trusted source to compile your own nightlies, its not that difficult, and can be done w/o needing a VM, takes about less than 10 to 15 min-sish to setup everything and teh libraries the process needs, but if you get into doing em yourself keep up on each commits notes dont just go "oooh! new build *Compile blindly* sometimes thinsg are temp changes temp patches experimentals that could go badly, or they update to a new version of devkit. (when devkit updates happen ya need to update or luma will fail to compile, )

sorry this isnt exactly a easy peasy answer for regarding the nighties,
