I got a new 3ds and set up everything no problem but after system transfer and booting with all the same data as before on the sd card, installed cias no longer showed up on the home menu. Looking in FBI, all the saves, tickets, and even titles were still there and showing up as active. After some digging I saw someone say downloaded cias are for the specific device it was downloaded on.
1) Is this true?
2) If not how do I restore those icons that all the data still exists for?
3) If it is true, how do I go about removing that data so I can redownload without duplicate data?

1- no its not
2- you can use tikshop to restore the missing files. Any homebrew or injects need to be redownloaded.

sorry to bug but since the github page got taken down I'm having troubles finding a tikshop file where the source doesn't look sketchy, have one on hand?

EDIT: Nevermind, found it in fbi

You're a lifesaver man, it grabbed tickets for everything and now all my 3ds games are back. Now the only thing is that all my VC data is still on there, but it didn't pop back up. Is that what you meant by injects? And if I do need to download all those again, how do I get the old data off?

You don't need to get the old data off, the exact same title ID'S will replace one another, not double install.

Reinstalling the CIAs will wipe the save data for them though.

It's normal, pirated games aren't transferred by system transfer, that's why it's recommended to back up the tickets before transfer and reinstall them afterwards.

Yeah that's true but I never expect people to have backups of VC injects unless they're GBC/GC/GBA. I don't even know how can you can get a backup save from SNES/SEGA/MAME etc. AKAIK save editors don't dump/inject them though I've never actually tried either Lol I just use restore points and those will remain when the CIA is installed again if you're using the original N3DS folder.

There's a way to rebuild your already installed games in GodMode9 into CIA format, and reinstall the games back onto the 3DS so that they reappear in Home Menu. I don't know if this works for every game, but this is especially useful for your custom made VC injected games you didn't back up.

Because Aldoso's injectors will randomly generated title IDs for your games unless you specify them at build, your recreated VC injection will not match whatever game you're trying to bring back. You end up effectively installing a second copy that the 3DS recognizes as separate from the missing one.

To rebuild your already installed games in GodMode9, hover over [A:] SYSNAND SD.
- Hold the R-shoulder button and press (A).
- Search for titles > Press L-shoulder button to individual highlight yellow whichever games you wish to rebuilt -or- hold L and scroll down to select everything.
- Press (A) > TMD file options... > Build CIA (standard)
- go to your gm9/out folder to reinstall, and Voila! Worry free game recovery for those not covered or missed by TIKDevil.

Edit : This will work for those games that are recognized in System Settings but have crossed X on them.

Homebrew emulators normally use a separated folder to hold their saves. Even if they use injections as shortcuts directly to a ROM on the home menu. If you don't delete the data folders for those emulators the saves will be there. And you can copy them to another 3DS, since they aren't encrypted.

However, injected ROMs in an actual VC title (or VC like title in case of GameGear and Genesis/Mega Drive) are stored the same way as official games (encrypted) and those can be managed by JKSM and similar homebrews.
