I bought a New 3DS XL yesterday and performed a System Transfer from my old 3DS XL to the new one. I was able to reinstall CFW on the source DS, but cannot even get into GodMode on the New 3DS. I have followed all of the steps on the 3ds.guide.

The system transfer was done using a 64gb(fat32) micro sd card on the target new 3ds.

I thought that I could just boot it up one the New 3DS since I already had the files from the old 3ds (which had CFW).
Never assume things when you don't know.
Anyway, you can follow the DSiWare method, but don't link a NNID to the source 3DS (o3DS) or you'll be forced to format the target 3DS (n3DS) during the transfer and will lose all your data, unless you have a NAND backup from the source 3DS you can restore in order to access your data like it was pre-transfer so you can back it up (in which case you should back up your SD card before doing anything since it will be wiped during the format)

Is the DSiWare method the only way I could install it given my situation?

He will have to format the target 3DS regardless. I would suggest ringing Nintendo and trying to get the NNID back in the old 3DS.

(Edit: Or just using ntrboot which is what he looks to be doing)
