I just finished a system transfer (local wireless version) and I'm at the part where it's asking me to remove the microSD card from the source 3DS to the target console in order to transfer the DSiware from the source SD card onto the target system memory. The problem is, I don't have the screwdriver needed to switch the SD cards. However, it won't let me get to the home menu until I decide to either transfer the DSiware from the SD card, or choose "do not move" which it says "Data for the following Nintendo DSiWare stored on the microSD Card wil be deleted if you end the transfer. You can redownload Nintendo DSiWare from Nintendo eShop".

So I was wondering if it's possible to choose "Do Not Move", then get into the home menu, access both SD cards on my computer using the Network microSD card management in system settings, transfer the content of the original SD card to the one in the target system through the network, and then transfer the DSiware from the SD card onto the system memory in system settings along with the save file? Or does it only work when you do the transfer at the end of the system transfer? I know I can download the game again, it's mainly the save file I want to make sure isn't lost.

If you choose the do not move option it will delete the save file and the proper information needed to complete this process correctly. You are going to need to find a way to open the backing of the 3ds system to get the sd card without the contents getting removed before the transfer is done. If not your gonna need to get that game and save back on the cfw 3ds and complete the process again with the items needed to get at your sd card

But the game and its save are still on the original SD card, right? So how could it delete them if that SD card is still inside of the source system?

When the transfer is completed on the source system. The 3ds system will delete all content and format the sd card.

Actually it only formatted the system memory. I still have all the stuff on the SD card in the source system, which I was able to access using the microSD management. And the DSiware game is still there in the directory \\3DSXL\microSD\Nintendo 3DS\ac3c5e13a1efb7883b08814dc916b46d\0ce900f7422191594e44344700284245\Nintendo DSiWare\export
I'm not sure where the save file is though. Or if I can just copy this file to the other SD card with the save file, and have them both work.

The 3ds will likely have the encryption of that save file to only be readable via the target system which will prevent this from working out correctly.
