I'm still using Menuhax with a 9.2 SysNAND and a 11.2 EmuNAND.
What's the best way to convert to the Bootstrap master race without losing all my stuff on the EmuNAND?

just follow the guide for 9.0-11.3 and you will be fine. Just make a backup of your emunand so you can inject it later onto your sysnand.

If I then inject the emunand after installing the hax, it won't overwrite it?

The emunand will be copied to internal storage, so that you will be able to access your games and saves from sysnand;

after doing that, you will have the option of copying all files on your SD to your computer and repartitioning the SD to get back the space reserved for emunand

So I moved all my stuff from the SD card to a folder on my PC for backup, I did the normal setup on 3ds.guide, injected my emunand into the sysnand like it told me too, then when I moved all my stuff back to the SD card, they don't show up on the home menu :(

Can anyone help me? Everything works (Godmode, Luma, CIA installing) but my games and apps on the SD Card don't show up on the home screen.

Try to select/check Autoboot Emunand from Luma settings. Turn off 3ds. Then press Power+select to go to Luma settings.

Go into Settings -> Data Management -> 3DS software

Do your games appear greyed out with Xs?

If so, batch install tickets with tikShop. If there's some that don't come back, reinstall their cias. But if you do that, I think you lose the save file associated with it. To counter this, try installing it only for a few seconds then cancel. FBI might realise you already have it and abort the install after installing the ticket, but I'm not certain.

This can happen if you boot the 3DS before copying the backup on again so it makes a new folder inside "Nintendo 3DS".
Try deleting the "Nintendo 3DS" folder and copying over the backup again.
