As the card no longer works in any way i think the issue is with the flashcard pack you uploaded for me to use.

I do have the ini and this is the contents:

You mean your card is bricked? If not, try renaming "_GE_MENU.DAT" to "_DS_MENU.DAT".
 
So it's my "_DS_MENU.DAT" file that doesn't work. I wish I knew the requirements my "_DS_MENU.DAT" file needs.
is there any way to get debug output to find out what its hanging on?

Also since i now have my original kernel back i see its v2.6 (while the last release on the site is 3.2)
This means i am probably on the 1.43 bootloader version of the firmware

It's unfortunate nobody backed up the kernel and firmware releases from r4i.ndsi.in

Hey @Robz8 my R4i SDHC Upgrade cart isn't working.
It boots from TWLoader and stays on this screen:

I think that something is missing on your kernel
 
Download the pack again. It now uses "_DS_MENU.DAT" from RetroGameFan's pack.
So with the new version it also boots the card menu, i can select a game there and it will start playing the game.

What am i supposed to see if all goes well?

You can try "Add games", and see if it works.

Ok i get it now, if i manually launch twloader.nds i can add a game (after which the sytem shuts down)
The game will be added, but if i try to launch it i go to the card menu again.

So the issue here is that its not autobooting the .nds file twloader wants to open but instead its booting to the card kernel interface.

Yes. Just get "twloader.nds".

OK, now I see the problem. In the flashcard root, rename the "YSMenu" folder to "TTMenu". If that doesn't work, I'll update a file in the pack.

after renaming it loads what i assume is your ysmenu version, but it doesnt open the twloader.nds.
when i try to open it manually it says:

BTN_OK

When you update the pack next time, will i be able to wipe my card SD and use only the files you provide?

You can still wipe your SD Card.

I updated the pack again. "_MENU_.nds" is updated. Try redownloading it.
Also, rename the "TTMenu" folder back to "YSMenu".

add game now works correctly, once a game is added though it shows me the software closed turn off message.

booting the added game now also works correctly

booting the card normally gives me the original kernel, it still won't boot from the home menu for some reason but works fine through twloader.

When i load ysmenu manually however i get the error unknown dldi type when i try to run any nds file from it.

If you're sure you're using twloader.nds from the latest version's .7z file, I don't know what's causing a shutdown.

But, at least the Galaxy Eagle is confirmed working! :yay3ds:
 
i will run some more tests later, actually i think the home menu booting broke after i installed the twl system side cia.

That shouldn't be the problem. I can still run my R4i-SDHC and DSTWO flashcards just fine from HOME Menu.
 
To be on the safe side i redownloaded 2.4.2, and re-copied everything over to card sd and 3ds sd
Then i updated luma to latest commit
Then i reinstalled the twlnand side cia

Booting card from home menu still double white screen
Adding game from twloader still ends with the "software closed, do you want to turn off" screen

To do more testing tomorrow i will need to revert to stock luma twlnand, how can i do that?

You're already still using stock TWL_FIRM, 'cause if you aren't, Luma will shut down your 3DS.
As answered in the FAQs, the TWLNAND side is just a hidden DSiWare app only launched by the GUI.
