Deleting the leaked .cia (if thats the one you're using) / the preload (if you injected the fake "dummy seed") - well uninstall, along with the ticket file.

So when the games come out get dumped normally, should they be v16 for moon and v32 for sun, then?

They are already... Retail Carts don't have version numbers, because you can't update them.
To update them, you install a seperate update-title.

Retail Moon v0 == eshop Moon v16
Retail Sun v0 == eshop Sun v32
there is no difference, they are 100% identical.

Nintendo can't detect the difference between CIA and 3DS. They can only detect and ban duplicated cartridge/console id's.
