Exactly this happened to me too. You can either system transfer to the hacked 3ds (if it's an old 3ds you have to call Nintendo in order to get your NNID transferred) and then wait a week and hack your n3ds

OR

That's what I did: Buy the game again. It sucks to waste more money, but either you waste time or you waste money.

So the game needs to be installed on the hacked 3DS, not the un-hacked, just so we're clear? I've not had the displeasure of hacking an 11.x system yet.... only 10.7 and 6.0

As the comments above here are your options:

1. Do a system transfer from that un-hacked 3ds to a hacked 3ds, wait 1 week then proceed with the DSiWare downgrade.
or
2. Buy the game again on the hacked 3ds.
or
3. Wait for the DSiWareHax that was rumored to come out soon.
