is nintendont masterMOD compatible with USBloaderGX?
yes it has same compatibility as official Nintendont.
You only need to delete all other Nintendont boot.dol or loader.dol and just have the mastermod in /apps/Nintendont/boot.dol preferebly on your SD card

* reverted the hybrid partition setup fix (USB & SD used together) waiting for official fix since this is a bug in official app too
It is recommended to have boot.dol in SD:/apps/Nintendont when a hybrid setup is used
Using USB setup only is also fine

Anytime I try to select the "Black Boot" option, I get an Update Error: -2 after it tries to download something. This is on the latest build.

just tried it and it worked just fine!
are you using SD + USB setup
please let me know where is /apps/Nintendont/boot.dol (SD or USB)
 
To be on the safe side:

Added hybrid setup workaround in a better way:
when boot dol is on usb and sd is used simultaneously Mastermod will update and download all themes and titles.txt on SD:/apps/Nintendont
this folder will be created if not there already
This fixes all -3 errors that can occur during updates and downloads

I have homebrew running off the SD, HDD is used for backups. Should I disconnect when downloading themes so the app doesn't ger confused?

Everthing I have is located in:

SD:/apps/folderofhomebrew

try the latest boot.dol I just uploaded
download manually and replace the boot.dol in sd:/apps/Nintendont
make sure you don't have USB:/apps/Nintendont/boot.dol
make sure you don't have nintendont downloaded somewhere as loader.dol

Yeah I've noticed it has been saving stuff to the HDD, controller files, save files. Is that where they are supposed to be?

EDIT:
Yep, just tried downloading stuff when in the SD menu and it works fine. Let me try your new build to see if that changes when on HDD.

EDIT2: I've tried the link in your sig and on the first page, seems to be the same file and same build number.

I've figured out a temp solution. Load Nintendont, select SD. It will error and say there are no games(In my case anyways). Then go to the theme menu and do as you as you like. BIOS and stuff should be downloaded when in the USB menu.

Original Nintendont uses a function for detecting wherefrom the dol is loaded. I don't know if you use this already but for me it seems to work pretty fine

it used to work prior to new fatfs also it works when argboot is used not when nincfg.bin is loaded
I'm sure this latest dol took care of the remaining bugs
 
It seems to be working smoothly :)
One quick question, about the themes per game, when I download said option, it does download only the images for the games I have in the device right? Not the whole NGC library? :P
yeah :P
and will skip the missing ones too
